Five years after the Viking villagers of Berk and the dragons have made peace, Deku and his Storm Dragon, Zym, map out unexplored lands. Deku's father, Gru the Despicable, pressures him to succeed as chieftain, although Deku is uncertain whether he is ready.

While investigating a burnt forest, Deku and Uraraka discover the remains of a fort encased in ice and meet a group of dragon trappers. The group's leader, Mr. Wolf, attempts to capture their dragons for his employer, Death Bludwulf, who plots to enslave all dragons into becoming his soldiers. Deku and Uraraka escape and warn Gru about Death. As Gru fortifies Berk to prepare for battle, he explains that he once met Death at a gathering of chieftains, where Death had offered them protection from dragons if they pledged to serve him; they denied him, so he had his dragons attack them, and Gru was the sole survivor.

Deku, however, refuses to believe war is inevitable and flies off with Zym in search of Death. They instead meet a mysterious dragon rider who is revealed to be Deku's long-lost mother, Lucy, who was assumed to have been killed by a dragon after being carried off during a dragon raid. Lucy explains that, like her son, she could not bring herself to slay dragons; she instead rescues them from Death and brings them to an island nest created out of ice by a gigantic, chemiluminescent-spewing alpha dragon called a Gigantron, which can control smaller dragons by emitting hypnotic sound waves. Gru and his lieutenant Nick track Deku to the nest, where Gru discovers his wife is alive. Meanwhile, Uraraka and the other riders force Wolf to lead them to Death, who captures them and their dragons and, learning of Berk's dragons, sends his armada to attack the dragon nest. He also attempts to execute Wolf, but Uraraka's dragon, Salamence saves him. A grateful Wolf later helps her and the others escape.

At the nest, a battle ensues between the dragon riders, Lucy's dragons, and Death's armada, during which Death reveals his dragon, Ghidorah to challenge the alpha. The two colossal dragons fight, ending with Ghidorah killing its rival, becoming the new alpha, and seizing control of all the dragons. Deku tries to persuade Death to end the violence, but Death refutes Deku's idea of coexistence with the dragons and orders Ghidorah to have Zym kill Deku. The hypnotized Zym fires a plasma bolt at Deku, but Gru sacrifices himself to save him. Ghidorah momentarily relinquishes control of Zym, but Deku drives Zym away in a fit of despair and anger over his father's death, shocking his friends. Death maroons Deku and the others on the island, takes control of their dragons, and rides Zym, again under the control of Ghidorah, to lead his army to conquer Berk. The group holds a Viking funeral for Gru, and Deku, having lost both his father and dragon, is unsure what to do. Lucy tells him that his father always said he would become the strongest Viking, and that he alone can unite humans and dragons. Encouraged, Deku tries to follow in his father's footsteps as chief. He and his allies return to Berk to stop Death by riding on baby dragons, which are immune to Ghidorah's control.

Back at Berk, they find that Death has attacked the village and taken control of the dragons. Deku frees Zym from Ghidorah's control and confronts Death, but Ghidorah encases them in ice. However, Zym blasts away the ice and enters a glowing, super-powered state, making him immune to Ghidorah's control. Zym then challenges the Ghidorah, repeatedly shooting at it, which breaks its control over the other dragons, who side with Zym. The dragons fire at Ghidorah until Zym fires a final massive blast, breaking its left tusk. Defeated, Ghidorah retreats with Death on its back.

The Vikings and dragons celebrate their victory, and Deku is officially made chieftain of Berk, while the dragons from both Deku and Lucy's sanctuary accept Zym as their new alpha. Berk undergoes repairs, with Deku feeling confident that they will defend their peace with their dragons.
