As the wisecracking and foul-mouthed masked vigilante Mindpool, Megamind ambushes Killian and a convoy of his men on an expressway. Throughout the ambush, Megamind shows the viewer the events leading to how he became Mindpool. After being dishonorably discharged from the Canadian special forces, Megamind works as a freelance mercenary until he meets a news reporter named Roxanne Ritchie. They become romantically involved, and a year later, she accepts his marriage proposal. Megamind is later diagnosed with terminal cancer, and is approached by a mysterious recruiter who offers him an experimental treatment.

Despite initially refusing, Megamind leaves Roxanne without warning so she will not have to watch him die. He is taken to a laboratory run by Killian and Queen Bee, who inject him with a serum designed to awaken latent mutant genes in his body. They subject Megamind to days of torture to trigger any mutation, but to no avail. When Megamind discovers Killian's real name is Francis and mocks him for it, Killian leaves Megamind in a hypobaric chamber that periodically takes him to the verge of asphyxiation over a weekend. This activates a regenerative healing factor that counteracts Megamind's cancer but leaves him severely disfigured with tumor-like scars all over his body. He escapes from the chamber and attacks Killian but relents when told his condition can be cured. In the chaos, Killian subdues Megamind and leaves him for dead.

Megamind survives due to his new healing abilities and seeks out Roxanne but does not reveal that he is alive out of fear that she will shun him because of his new appearance. After consulting with his best friend Fred, Megamind decides to hunt down Killian for the cure. He becomes a vigilante, adopting the name "Mindpool" (from Fred picking him in a dead pool and his last part of Megamind's name), and moves into the home of an elderly blind woman named Marlena. Throughout the next year, he questions and kills many of Killian's associates until one, the recruiter, reveals Killiam's whereabouts. This information allows Megamind to enact the ambush. He kills all of Killian's henchmen, subdues Killian, and demands the cure, but the X-Men James P. Sullivan and his trainee Violet Parr interrupt him. Sulley attempts to convince Megamind to mend his ways and join the X-Men, but Megamind turns him down. Taking advantage of this distraction, Killian escapes and regroups with Queen Bee. They then head to Fred's bar, where Killian hears of Roxanne.

Killian kidnaps Roxanns and takes her to a decommissioned Helicarrier in a scrapyard. In response, Megamind convinces Sulley and Violet to help him get her back. They battle Queen Bee and a group of Killian's men while Megamind fights his way to Killian. During the battle, Violet accidentally destroys the supports keeping the Helicarrier stable. Mindpool protects Roxanne as the ship collapses around them, while Sulley carries Violet and Queen Bee to safety. Killian attacks Megamind again but is overpowered. He reveals that a cure never existed, and despite Sulley's pleas, Megamind kills Killian. Roxanne berates Megamind for leaving her but reconciles with him after she sees his disfigured face and learns the reason he never came back to her.

In a post-credits scene, Megamind imitates the post-credits scene of Ferris Bueller's Day Off, stating they only have enough money left to announce that Cable will show up in the sequel and making casting suggestions for the character.
